Recurring GL Transaction Amounts

"Does the system allow recurring transactions that have different amounts?"

Yes.  The best way to handle this is to remove the checkmark from the “Include Amounts” option when setting up the recurring transaction. This will save the distribution lines with a value of zero.  You may then edit each line when you create your recurring transaction each month.
